Says they have to remove a mushroomed set screew which sometimes comes right out and other times is a disaster

And yes it makes sense, unfortunately the manufacturers make those things with the intention of them NEVER coming off.

he has to replace the lower bracket and chrome fork section... That's whats fucked up

That's necessary sometimes to fit new components as some minor machining work has to be done to the bracket.

Does he have to remove the axle mount from the fork tube?

common on the last few year R1 forks as they are the same as the new R6
